I retested this today and found that it is now switching to the colour picker
tool when trying to use the span tool shortcut, instead of the rectangle tool.
As such, the alternate tool it switches to may not be

Also chiming in on myself, I believe in the stable 3.0 version of Krita, I was

This issue seems to be much broader than just the reference docker. Clicking
on almost any UI element (tool buttons, layer docker items, etc.) prevents
certain tool switching until you click the canvas once. Tested

In your replication steps, I don't see where you opened a reference image to
choose a colour from. If I do the steps as noted by you, it also works for me.
