Experienced the same issue with dvorak. Happened to notice the following
(which I use regularly to move the control key location) seemed to clear the
issue:
setxkbmap -option; setxkbmap -option ctrl:swapcaps
Note this has no effect on the keyboard layout. It remains Dvorak.
