Stopping akonadi, erasing agent_config_akonadi_maildir_resource_0_changes.dat
and restarting it fixed the problem. I assume that file was somehow corrupted,

Maybe it is useful, iotop says that akonadi_maildir_resource writes a lot on
the disk for no apparent reason.

In a couple of hours it has written ~250GB on the drive, which is bad as it is
a SSD.
