@Ray-Ven I don't have the files lying around anymore. I will try to do it
again sometime. But until I get to it, you could really do it yourself if
you have a little experience with the terminal. I used git as per the
instructions on e.g. http://kernel.ubuntu.com/~kernel-ppa/mainline/v4.9/.
Using git apply you can also apply the patches from
http://www.spinics.net/lists/intel-gfx/msg68973.html

Thanks! Indeed I updated to the latest BIOS version (no change). As you
can see (with my still identical hardware) the bug persists in ubuntu
16.04.1 and kernel 4.4 (4.4.0-57.58 to be exact). I also just tested the
latest mainline kernel release 4.9 (4.9.0-040900-generic) which did not
fix it!

  No audio over DisplayPort MST

Bug description:
  I have a Lenovo ThinkPad E540 with an Intel Haswell (4th Gen) HD
  graphics controller connected to a OneLink Pro Dock. The Dock uses
  DisplayPort (DP) 1.2 MST (multi stream transport) to provide both a DP
  and a DVI port. My monitor is connected to the DP.

  When I used kernels <= 3.16 audio worked fine, but the monitor would
  flicker heavily. So I installed linux-lts-vivid (3.19) which fixed the
  graphics problem (now I can see various DP? outputs in xrandr as
  opposed to one before), but there is no DP audio output to chose
  anymore.

  I also tested the latest mainline kernel 4.1-rc8, where this bug still
  exists. To further investigate I got these version's kernel sources,
  applied 4 patches by Dave Airlie from the intel-gfx mailing list [1]
  and tested this build (4.1-rc8+), which fixed the problem! I can play
  sound over DP, the same way I can over HDMI or DP without MST.

  I hope it is possible to backport these changes!

Title:
  No audio over DisplayPort MST

Bug description:
  I have a Lenovo ThinkPad E540 with an Intel Haswell (4th Gen) HD
  graphics controller connected to a OneLink Pro Dock. The Dock uses
  DisplayPort (DP) 1.2 MST (multi stream transport) to provide both a DP
  and a DVI port. My monitor is connected to the DP.

  When I used kernels <= 3.16 audio worked fine, but the monitor would
  flicker heavily. So I installed linux-lts-vivid (3.19) which fixed the
  graphics problem (now I can see various DP? outputs in xrandr as
  opposed to one before), but there is no DP audio output to chose
  anymore.

  I also tested the latest mainline kernel 4.1-rc8, where this bug still
  exists. To further investigate I got these version's kernel sources,
  applied 4 patches by Dave Airlie from the intel-gfx mailing list [1]
  and tested this build (4.1-rc8+), which fixed the problem! I can play
  sound over DP, the same way I can over HDMI or DP without MST.

  I hope it is possible to backport these changes!

  No audio over DisplayPort MST

Bug description:
  I have a Lenovo ThinkPad E540 with an Intel Haswell (4th Gen) HD
  graphics controller connected to a OneLink Pro Dock. The Dock uses
  DisplayPort (DP) 1.2 MST (multi stream transport) to provide both a DP
  and a DVI port. My monitor is connected to the DP.

  When I used kernels <= 3.16 audio worked fine, but the monitor would
  flicker heavily. So I installed linux-lts-vivid (3.19) which fixed the
  graphics problem (now I can see various DP? outputs in xrandr as
  opposed to one before), but there is no DP audio output to chose
  anymore.

  I also tested the latest mainline kernel 4.1-rc8, where this bug still
  exists. To further investigate I got these version's kernel sources,
  applied 4 patches by Dave Airlie from the intel-gfx mailing list [1]
  and tested this build (4.1-rc8+), which fixed the problem! I can play
  sound over DP, the same way I can over HDMI or DP without MST.

  I hope it is possible to backport these changes!

Title:
  No audio over DisplayPort MST

Bug description:
  I have a Lenovo ThinkPad E540 with an Intel Haswell (4th Gen) HD
  graphics controller connected to a OneLink Pro Dock. The Dock uses
  DisplayPort (DP) 1.2 MST (multi stream transport) to provide both a DP
  and a DVI port. My monitor is connected to the DP.

  When I used kernels <= 3.16 audio worked fine, but the monitor would
  flicker heavily. So I installed linux-lts-vivid (3.19) which fixed the
  graphics problem (now I can see various DP? outputs in xrandr as
  opposed to one before), but there is no DP audio output to chose
  anymore.

  I also tested the latest mainline kernel 4.1-rc8, where this bug still
  exists. To further investigate I got these version's kernel sources,
  applied 4 patches by Dave Airlie from the intel-gfx mailing list [1]
  and tested this build (4.1-rc8+), which fixed the problem! I can play
  sound over DP, the same way I can over HDMI or

Since I got this ThinkPad I refrain from using Redmond products outside of
a VM. But luckily I can give you the link. ^^ All you need to do is take
the current link and substitute the version number suffix. So for v1.61 the
suffix is `j09` instead of `j12`. Prego:

 is v1.61 [2], so the change was introduced by v2.07 [1]. Installing the
 latest v2.08 [3] does not fix this problem.

   So this is the changelog for v2.07 [1]:
   - (Fix) Fixed an issue that system will auto wakeup after shutdown when
 battery capacity is under 15% on DC only.
   - (Fix) Fixed an issue related to APS.
   - (New) Added support for new GPU config.

   By the way, I could not find a new GPU config option in the BIOS, same
   old choice Integrated vs. Optimus, nothing new.

Sry, I don't have the time right now to post the bug upstream. I'll do
it as soon as can get to it.

The last working BIOS version for me is 1.61. I up- and downgraded quite
a lot for the purpose of testing this bug - and as long as you follow
the instructions (do NOT turn off your computer etc. ...) this should be
quite safe.

Downgrading works just the same way as upgrading (boot from the BIOS
update CD), but in the `Security` Menu of the BIOS besides enabling
`Flash BIOS Updating by End-Users` (which you also need for upgrading)
you have to disable `Secure RollBack Prevention`. (See p. 118 of the
English User Guide.)

I cannot tell in retrospect because I installed the BIOS upgrade only
after I upgraded to Trusty.

However I booted Saucy live from a USB drive and the exact same issue
occurs (as described, an incomplete suspend with still powered fan and
keyboard).

(Earlier releases I wouldn't deem sensible to test, since I never
installed anything older than Saucy. This model was released Q4 2013.)

Status in “linux” package in Ubuntu:
  Incomplete

Bug description:
  suspend to RAM failed before it was completed:
  * fan was still on and
  * Fn-F1-  Fn-F4-status LEDs were still on (signifying muted speakers and 
microphone respectively)
  * nevertheless the general ThinkPad LED (the i's dot) (/proc/acpi/ibm/led 0) 
behaved like normal: slowly blinking, which normally means I'm suspended to 
RAM.
  * however resume was impossible: wakeup failed through mouse clicks, various 
keyboard keys and combinations and also the power key, only a hard reset (5s or 
so holding down the power key) could bring it back to life

  I recently upgraded to a new BIOS v2.07 [2], I think the problem
  exists since then.

  I confirmed that this is definitely a BIOS issue. The last working BIOS is 
v1.61 [3], so the change was introduced by v2.07 [2]. Installing the latest 
v2.08 [4] does not fix this problem.

  So this is the changelog for v2.07 [2]:
  - (Fix) Fixed an issue that system will auto wakeup after shutdown when 
battery capacity is under 15% on DC only.
  - (Fix) Fixed an issue related to APS.
  - (New) Added support for new GPU config.

  By the way, I could not find a new GPU config option in the BIOS, same
  old choice Integrated vs. Optimus, nothing new.

I created a new report with the updated BIOS v2.08: Bug #1331425

My line of thinking was that the issue was introduced in v2.07, thus I
should report a bug using this version. Plus, as I already checked (see
description), it is not fixed by the latest v2.08.

  Adding the kernel cmdline option acpi_sleep=nonvs was of no avail,
  too.

  I recently upgraded to a new BIOS v2.07 [2], I think the problem
  exists since then.

  I confirmed that this is definitely a BIOS issue. The last working BIOS is 
v1.61 [3], so the change was introduced by v2.07 [2]. Installing the latest 
v2.08 [4] does not fix this problem.

  So this is the changelog for v2.07 [2]:
  - (Fix) Fixed an issue that system will auto wakeup after shutdown when 
battery capacity is under 15% on DC only.
  - (Fix) Fixed an issue related to APS.
  - (New) Added support for new GPU config.

  By the way, I could not find a new GPU config option in the BIOS, same
  old choice Integrated vs. Optimus, nothing new.

  as a regression by some users of the Intel Wireless-N/-AC 7260 (see
  Bug #1293569).

Bug description:
  My WIFI card (Intel AC7260) looses connectivity every 15-45 minutes.
  The network applet shows that I'm still connected to the WLAN but no
  packets can be send. When I disconnect and reconnect in the applet it
  works again.

  The problem gets fixed by either installing
  /lib/firmware/iwlwifi-7260-8.ucode from
  
http://wireless.kernel.org/en/users/Drivers/iwlwifi?action=AttachFiledo=gettarget=iwlwifi-7260-ucode-22.24.8.0.tgz
  or disabling 802.11n mode in the driver.

suspend to RAM failed before it was completed:
* fan was still on and 
* Fn-F1-  Fn-F4-status LEDs were still on (signifying muted speakers and 
microphone respectively)
* nevertheless the general ThinkPad LED (the i's dot) (/proc/acpi/ibm/led 0) 
behaved like normal: slowly blinking, which normally means I'm suspended to 
RAM.
* however resume was impossible: wakeup failed through mouse clicks, various 
keyboard keys and combinations and also the power key, only a hard reset (5s or 
so holding down the power key) could bring it back to life

I already checked the latest mainline kernel for trusty v3.14.1 [1] and
the problem still exists there.

Adding the kernel cmdline option acpi_sleep=nonvs was of no avail, too.

I recently upgraded to a new BIOS v2.07 [2], I think the problem exists
since then.

v1.61 [3], so the change was introduced by v2.07 [2]. Installing the latest 
v2.08 [4] does not fix this problem.
