So I'm stuck with the copy/paste for now. Not a huge deal. 

How does Koha handle different classification schemes, then? I'll try a few
tonight, but I am interested in why there would be an option to choose the
classification scheme if it can't handle call numbers from different fields.

what you want to do is currently not possible:

seem to change anything, as I have only DDC, LCC, and generic filing
routines to choose from.

Because I am able to choose the source of classification scheme when
creating an item I assume this is not uncharted territory, but I am at a
loss.
