Had the same problem yesterday when upgrading in that apt-get wanted to
remove calibre and calibre-bin from Nate Muench's PPA at
https://launchpad.net/~n-muench/+archive/ubuntu/ppa, but today I was
able to install them again.

I recently removed the package muon-discover as I was never going to
need it, then I noticed that the system tray icon for muon-notifier was
missing. It took a while to figure out why it was missing, but after
reinstalling muon-discover, it came back.
Steps to Reproduce:
@Björn Michaelsen: Yes, I reinstalled the newer libreoffice-kde package
and then just copied libvclplug_kde4lo.so from 4.2.1 and it works.
