I don't have any problem here... Kmail 1.9.7 kde 3.5.7.
I'm using the package 3.5.7-0ubuntu1.
I did select all mail in the inbox and choose apply all filters. Did not
experience any crash.

Could you please repeat the process several times and confirm if the problem
occurs?
Sometimes it works here, but only sometimes. I mean, if I repeat the process 5
times I get crash at least on 2.
