Craig, After deleting both files the cape-bone-mrf24j40-00A0.dtbo still loaded . Then I realized I have done a stupid mistake. The kernel that actually was running it was the factory version (3.8) from the eMMC and not 3.11 from the sd-card. I fixed to boot from the sd-card and now it is working f

Andersan, It sounds like your device tree overlay source file is fine. If I were to have a stab in the dark, I would say you have an old compiled overlay kicking around that is being loaded instead or your new modified version. There appears to be two files doing the rounds - BB-BONE-MRF24J4
