I finally repaced teTeX with TL 2004 (removed teTeX completely and installed TL from the CD). Now LyX doesn't find the classes anymore. From the command line, everything works fine. Also, TeXFiles.sh finds the classes. But the configure returns not functional for latex latex2e. And latex
