I have contacted them in the meantime. They want to be able to analyse
every thesis for fraud detection. So it seems that I am allowed now to
come up with a plain text version for the fraud analysis and a pdf one
for the database they are planning to become publi

You can change this behaviour with "-split" option (read the manual).
There might be other useful options, too.

Not that big as you control the output from LyX:
dvips -E option allows to export as eps, one file p
