lyx uses latex2html and in the normal view html it passes the argument -no_subdirs to
latex2html so if you export your lyx file

How can I change the package options of url.sty?
I tried to insert \usepackage[T1,hyphens]{url} in the preamble, but I
get an error message ["Options clash"] because LyX automatically loads
url.sty without these options (if I insert an url-inset).

I like the look. The only thing I'm missing is underlined links. It
just makes it a lot harder to find links when the eye is used to the
conventional style of displaying them.

use the zipped files, than you'll get only a large document,
when all works well.
