I have no experience with RTL, but have you tried Tools  Preferences
 Language settings  RTL support?

Did you try Paste special  Plain text? On Linux it might have been

One messy way to work around is to paste the text in a text file,
save, and import in LyX.

Yeah, I have tried this. This works to some extend, even though I can
not cp between two instances of lyx, only within one instance. Also the
pasted text is underlined in blue (although this does not show on the
final pdf or dvi).

 Paste special  Plain text
I have tried that also but all there seems to be in the paste buffer is
stuff from the lyx document I copied, although I copied text from other
applications after that.

I am not sure when I used cp last but I am pretty sure it worked fine
then. So I would really like to get it to work like this again.
