No drama whatsoever for 10 years or so when downloading from TUG and upgrading (annually). But then I have a shell script to do this for me. I have now installed BasicTeX on one of my boxes as a homebrew cask and will see what happens when the annual upgrade comes round. Heba, I am not sure I understand what you are trying to say. Fire up LyX and do a Tools -> Reconfigure. Restart LyX and open or create a document.
