It might be interesting to give some hints about writing Greek in LyX.

It is easy using Unicode input. Recently, also polytonic (ancient)
Greek is supported (with some remaining issues).

Yes, already done, thanks! Much better now than with older versions
(1.5). With Unicode it's all easier. As font I suggest libertine, which
is easy to install with the appropriate package. Gentium AFAIK needs
more 'manual' work, correct?

I don't know about Gentium, but there are quite a few LaTeX fonts that
support Greek at CTAN. Kerkis, GFSNeohellenic and GRTimes come to my
mind.
