The problem is that you have the comment widget in a Quote environment. 
The Quote environment gets extra whitespace above and below, apparently 
even if it's empty.


The solution is to put the comment in Standard paragraph, but (if you 
wish) put the text inside the comment widget in a Quote environment. 
I've attached a slightly modified version of your file.

I'm not sure what you mean by "entire section".  I can highlight any 
amount of text and turn it into a comment.


Once I got an error due to this ( a problem with to many }s). 


Is it possible that you commented out some ERT that was necessary in the 
body?  For instance, I've been known to insert \begin{foo} and \end{foo} 
in separate ERT insets, where 'foo' is some environment not directly 
supported by LyX.  Commenting out one but not the other would cause 
LaTeX major indigestion.
