Pandoc can convert HTML directly to LaTeX, so no need for an intermediate step to Markdown. Cleaning up the LaTeX output is probably a good idea, though. What I am saying is that there are some mentions on google about converting XHTML to Markdown. Pandoc can convert Markdown into LaTeX. If you are careful in designing the template Pandoc uses, the LaTeX converts with minimal fuss to LyX. There are some mentions on google about converting XHTML to Markdown.
