I'll need some time to get an opportunity to properly exercise that 
kind of test.  I'll report back ASAP.

That's strange. I'm using LyX 1.4.0 on OSX 10.3.9 and cmd-, opens 
preferences while cmd-q quits. as it should do...
Now as far as fixing it on your machine, I'm afraid I have no idea..
