for you: is the included file in the same directory as your document?
My own issue can be reproduced with a short test
a) create new document
b) add content
c) insert bibliography (Insert List/TOC Bibtex Bibliography)

I am encountering problem I never did with the previous lyx version for mac. I
use bibdesk to create my bibliography data and use insert --- list/toc to
include file in the my document. This was perfectly working for all documents
creating in the previous version of lyx but doesn't
