Please, how can you make references appear in the Bibliography section according to the order they appeared within text. I guess this is your problem: http://www.mail-archive.com/lyx-users@lists.lyx.org/msg13047.html and using unsrt instead of plain should sort your problem (bibtex list options) as well.
