fine, though.

When I have a math macro at the top of the document,


Top of the parent, or top of the child?

instant preview 
works fine, too.

Has anybody made the same experience and/or knows a solution?

Seems to work ok for me here (LyX 1.6.4, Win XP).  I haven't had a 
chance to test it on Linux yet.  Do you have a small pair of documents 
(parent and child) that you could post to illustrate the problem?
