I have a huge library running from an external hard drive with most of my music
on it. But when I'm on the go, I have another library on my mac's HD so I still
have music and such and some Itunes U stuff.

it doesn't matter whether you open it from the dock or the applications folder.
to switch libraries, hold down the option key when you open it. it will then
bring up the dialog where you choose your library.
