I have set the value to 0.5:
defaults write com.freron.MailMate MmQuotaWarningLevel 0.5
My account at Fastmail is around 70% but MailMate doesn't show any
quota. Apple Mails instead is able to show my quota.

They appear behind the IMAP sources but with the latest version they
will not show unless MmQuotaWarningLevel is exceeded.
You could try to set MmQuotaWarningLevel to 10 (%) and then they
probably will show :)
