Basically my problem is that the rule that is supposed to assign the IMAP tag
to the message AND to move that message to a specific mailbox works most of the
time, but sometimes it only assigns the IMAP tag to the message and fails to

IIRC, all you need to do is create smart mailboxes containing the
conditions you want for coloring the messages. Then, use the
Mailbox->Color submenu to choose a color for that mailbox, and also
select "Use Color in Message

Given your experience, I can see this working if for example, you move
message within MailMate only. I **usually** move them that way, but like
not always to the Archive Mailbox per account. Also this not a “Smart
Mailbox”.
