A strange thing though is that if another “fresh” MM access this
account ( not previously synced ), the marked messages are not shown.
Any explanation for this behaviour ?

Neither.
When moving a mail Apple Mail copies the mail to the new folder and
marks (sic!) the mail for deletion. Upon certain actions (e.g.
quitting) it expunges the marked messages. This is what you are
observing.
Neither marking messages for deletion nor still showing them (with a
red marker) is an issue or wrong per se.
