No, the only alternative sorting is a (probably not working very well) 
hidden preference. From some old release notes:


* New: Hidden boolean setting for (crudely) sorting submailboxes on 
count (instead of alphabetically): `MmSortSubmailboxesByCount`.

Hey all,

Is it possible to change the sort order for a smart mailboxes sub-mailboxes?

I have my Mailing Lists smart mailbox with each list as a sub-mailbox, I'd love 
to have that sorted with the most recently updated sub-mailbox rather than 
alphabetical, is that possible?
