I had exactly the same issue - neither reboot nor shutdown worked (as in shutdowning or rebooting the computer). Then I found this thread and started to look at network interfaces. I had lost carrier to mos0. So I tried to lookup or bring down the interface. ifconfig just hang at mos0 and didn't respond to ^C. And ^T said that it was usbsync state. Then I just plugged mos0 out (as it is an usb network card) and reboot immediately worked. P.S. That's on 4.6, haven't tried -current.
