The port modifies these files to work with OpenBSD (if you look at the port these files are the ones we patch). I believe that the differences are from installing the software from an OpenBSD package as opposed to installing from source. The differences are from modifications the package maintainer made. At least that was the case when I installed NextCloud from packages.
