I guess that the answer depends on which software/format you are using.
Assuming that you are using the TPS format to store landmark coordinates (arguably the most used format for 2D landmark coordinates), these are ASCII files that you can easily modify. You can, then, change the value in the line starting with "SCALE=". Depending on how consistent is your scale across specimens and on knowing the relationship between the old and the new scale, faster solutions might be possible (changing directly the coordinates) but a bit more "hands on".
