so by default, only new messages are downloaded, unless you use the -a,
--all, or the 'fetchall' option.

Yes: tell it to use fetchmail :-)

I don't actually know, but I do know that mutt's pop implementation is
quite simple (by design).

You don't tell fetchmail anything. If you care to read the manfile; 

   Disposal Options
   -a, --all
