When it comes to running Linux and Windows on the same system, it is always best to install Windows before installing Linux, since most Linux installers will detect the Windows installation and setup grub on the MBR appropriately. Of course, in your setup, it sounds like you've already got Linux

Another thing that happened to me once, back in my sysadmin days, is that a drive controller went bad and started writing data onto the wrong hard drive tracks. The backup system was working correctly, and didn't report any errors, but the data was already corrupted before it was backed up.
