Use the latest version what WebMathematica supports.
Tomcat is wide spread, should be easy to find solutions if you ran into
some problem.
Alternatives depends on what server framework WebMathematica requires. Is
it PHP, Java or something else?
You should be fine with Tomcat, make sure you follow

I am installing Tomcat (to use WebMathematica). Anyone have a suggestion
as to which version? Does anyone use another program with capabilities
similar to Tomcat?
