Use the latest version what WebMathematica supports.
Tomcat is wide spread, should be easy to find solutions if you ran into
some problem.
Alternatives depends on what server framework WebMathematica requires. Is
it PHP, Java or something else?
You should be fine with Tomcat, make sure you follow best practices,
especially related to hardening if the website will be public.
