I'm wondering if it would be better just to change my cash flow start
date to June 1. How would that affect my income bucket?

Yes, that's how you do it.

For your income bucket, you will need to determine the actual balance  
in your checking account as of May 31.

Open Edit | Change Cash Flow Start Date...

In the Amount box enter the amount in your account on May 31.
