You should use ns-2.29 without the separate patch, since SCTP is now part of ns-2, and the SCTP version of ns-2.29 is updated. You should be able to build ns-allinone-2.29.2.tar.gz on Cygwin: http://sourceforge.net/project/showfiles.php?group_id=149743&package_id=169689&release_id=371538 I've updated the ns contributed code page to reflect this change.
