Masking in deep can be a whole other can of worms, yes.
Basically every time you are dealing with transparency of some sort things get a little more complicated as you need to be able to define how each sample that contributes to the transparent pixel has to be treated to deliver predictable results. I haven't worked with deep for a while, so I might be talking crap, but I'm sure other people like Colin can explain better.
