The issue is that some of my sticky notes were overlapping highlighted text, and double-clicking on the sticky notes was apparently understood as double-clicking on the highlighted text instead, for which I left no notes. To be able to see those changes in other viewers, you have to use "Save As". (Starting with version 1.3, Okular only supports "Save" like a normal text editor and loses the confusing internal auto-saving.) Please test whether either by always using "Save As" or by just upgrading to Okular 1.3 your problems go away.
