Dionysios,
I haven't worked with cubes, but I was befuddled by problems with
triangular facets until I realised how to think about and interrogate what
I was looking at. You might have to look out for missing or overlapping
faces, for example. Try playing with the lighting and opacity settings, to
see if any new clues drop out.
