Usually when a usb storage device is detected, saveconfig proposed /mnt/sda1 as an option. For info, the lsusb command gives the list of the detected usb devices.
Besides it, if you want to take in account the conf files from the floppy, despite the issue, it is possible to write a short script which installs the few interesting files. This script would be saved on your floppy and yes started after each boot.
