Are you using a web browser to get to Youtube? If so, it sounds like this is where your problem is. Assuming you're using IE8, go into Tools -> Internet Options. I'm not exactly sure how to fix your problem, but I'd suggest going over to the Security tab and trying different zones and different levels of security for each zone. Once you find the lowest security level that let's you use Java script, you can decide if there are other security settings you want to customize.
To get the latest Flash Player, go to the Adobe site and look for a download.
