You probably used different ./configure flags to build the two. Your problem is GD, not PHP. Use gd library corresponding to PHP 4.0.6 and PNG will be ok (tested by myself). Don't have the error handy anymore but it was something to the effect of: ImageCreatPNG is not supported in 4.0.6 or something like that. When I went back to 4.0.4pl it was fine.
