I have these issues too and the only thing I knew to do was develop my own user management system with a simple interface to other programs. My other programs are custom too. I used Tim Perdue's user system as a code base so I am duty bound to distribute my changes to the open source crowd soon.
The real solution is to have the open-source crowd agree on a few user management systems and then offer hooks into each. So many projects have their own home-grown user systems that re-inventing the wheel occurs constantly. User Management is of sufficient importance that it really should have its own legion of programmers concentrating on making it secure and useful to other applications.
