I would essentially suggest to go in a couple of directions; first do a bit of comparisons with tcpdump; pmacct would see what tcpdump sees; except a) tcpdump considers non-IP traffic (ie. ARP) and b) pmacct considers IPv6 traffic if configured with the --enable-ipv6 switch. If that still doesn't help, simplify your configuration for the duration of the troubleshooting phase; then proceed step by step.
