I had one design in which the holes didn't show up when moving pads, and
one
that did. Very confusing until the penny dropped:

Turn the Drill Guide layer on (Design/Options - tick the Drill Guide
layer box). Viola! Holes show up when moving pads.

Good information, Tom!  And it turns out that either the Drill Drawing or
Drill Guide layers will do the trick (they show up as different colors, if
one cares).

I'm curious, Wayne -- could you just make the pads non-zero in size?  (With
the Drill layers off, you still see the pad when moving the hole.)  I tend
to leave the Drill layers off, just to have fewer tabs on the bottom to deal
with.

I can't reproduce this, so a couple of questions for you:

1) What sort of video card are you using?

2) are you viewing the PCB in transparent mode? 

3) What colour do you have assigned to pad holes?

4) Is the pad hole diameter smaller/same/larger than the copper pad
diameter?

From memory this only happens when the copper pad diameter is less than
(incl zero) the hole diameter, irrespective of whether it's PTH or not.

Yeah, I just tried it with my settings and I need a memory (brain, not PC)
upgrade.

I have changed my colour settings from the original (not the classic).  My
background is the default, however I have changed PadHoles and ViaHoles to
black.  The black changes to a purple-ish colour when moving the pad.

I'm using P99se with SP6.

What I was recalling is actually a similar but different problem of which I
will post separately when I get around to it (soon).

The copper pad size is 0,0. The hole sizes are anything higher than this.

White holes, Black background, not in transparent mode

Yes I use a 0,0 pad with variously sized holes.

Just to be a tiny bit more complete, under some display conditions and 
object can appear, and then when you edit or move it, it disappears. This 
happens when the layer that the object is on is not enable, but the object 
was made visible because of some operation that highlights primitives on 
other layers or something like that.

For a mounting hole, make sure that multilayer is enabled. Also make the 
pad a bit bigger than the hole (you are going to need clearance for the 
mounting hardware, and that is a one way to do it, the other way is by 
design rule for mounting holes), though I think it should still show if 
holes are enabled and the holes are a contrasting color.

Wayne.

Following Thomas' queries, try changing the colour of the pad holes and see
(or not!) if this has an effect.

Protel changes the colour of things that have focus or are selected, and we
have no or not much control over this colour.  As I mentioned in my previous
email, I have the default backround colour and have changed pad and via
holes to black.  When I move pads (and vias) the hole colour changes to a
purple-ish colour.

Maybe Protel is changing the hole colour (with your colour scheme) to the
same as your background colour.

that did. Very confusing until the penny dropped:

Turn the Drill Guide layer on (Design/Options - tick the Drill Guide
layer box). Viola! Holes show up when moving pads.
