Turns out it was a firebug bug and not related to the compressed or
minified files.

Which version of protoculous are you using, (1.6.0.2 + 1.8.1)
protoculous-shrinkvars.js?
Have you tried using the regular prototype and scriptaculous.
Can you try to create a reproducable test for me.
