The startups are in the ~/.eaglerc, there may be a setting for vias, you'll have to check the pdf manual. However, once a via shape is selected in a session, that shape should persist throughout the session until you change it.
Try using the 'via' command in the command box and selecting the via shape before doing anything else... Does that help?
