Hi Alex,
Try changing the midi "instrument" track from "note" to clip.
This briefly happened to me yesterday and I believe changing from note view to
clip in the midi track cleared it up!

LOL. I've done it again. I've inadvertently managed to turn on a PT
feature that I didn't even know existed.
If I have a MIDI/Instrument track selected for editing and I press the
up or down arrow keys on my computer keyboard, my MIDI track is
transposed up/down by 1 half-step.
Any ideas on why
