Go to your home directory,
menu bar,
go,
Library, preferences,
Look for your keyboard in probably “COM.apple.your keyboard”
send it to the trash…
While you are at it send the protools

Are you able to use the number pad with other applications on your Mac?I have
mine set to work correctly with ProTools and I use the inner at commands to
say operate mail and other programs.

OK, if it's something that used to work and now doesn't work, it could be
something proprietary with the keyboard itself. I suggested the Apple keyboard
to eliminate variables.
