maybe I misunderstand you problem, but I have no issues to change
various settings for a vm while having a NoVNC console open for that
very vm.
Changing hardware-settings (as far as possible for a running vm) as well
as changing firewall settings works without problems.

we run proxmox 4.0-57 and observe a boring behavior.
As soon as the console is open in an additional browser window there are no
futher configuration possible at all in the main browser window.
It means you can not change the iso image from the gui as long the console
window is open. Also
