You can translate and rotate objects using the Editing mouse mode ('Mouse' > '3 Button Editing'). Objects can be rotated with shift-left click or translated with shift-middle click. You can also modify just a segment by 'picking' the boundaries (command/ctrl left click). Use the 'unpick' command to get back to moving the whole molecule. The editing mode is pretty powerful, but not that well documented.
