This is intentional. There are two label modes:
1. automatic placement
2. fixed placement
The first option assumes the position (including rotation) is fully handled by
PAL.
second option: position / rotation comes from user. As soon as you move a
label, this mode is active.

Furthermore, I cannot select labels with the rotation tool, and once
rotate, not even with the Move label tool (only with the Change label).
Sounds like a bug. Please fill a ticket.

There are several sqlite databases. Looking at the size of them I guess
that the active one (dimension.sqlite) is not empty. Try to copy
dimension.sqlite.template to dimension.sqlite.
